Never heard of that. mplayer has a yuv4mpeg (the mjpegtools' YUV stream
format) output plugin with which you can use mplayer's output as input
for other tools of the mjpegtools, so it shouldn't be a problem.

A generic utility that can combine, split, or convert any AVI/QT/MPEG stream should be able to do this with no problem. That is what I am looking for.

Or what about being able to fix broken Quicktime or AVI files, such as Quicktime files that don't have any codec code in it?

It seems that mplayer can sometimes fix them. In that case, use mplayer
and the yuv4mpeg output plugin. Concerning the mjpegtools: broken files
are broken and will thus not play (i.e. repair the recorder).

That is often a lot easier said than done.
