lavtrans file.mov -fa -o file.avi #-fa => format=avi
lavtrans file.avi -fq -o file.mov #-fq => format=qt

Never heard of that. mplayer has a yuv4mpeg (the mjpegtools' YUV stream
format) output plugin with which you can use mplayer's output as input
for other tools of the mjpegtools, so it shouldn't be a problem.

It seems that mplayer can sometimes fix them. In that case, use mplayer
and the yuv4mpeg output plugin. Concerning the mjpegtools: broken files
are broken and will thus not play (i.e. repair the recorder).
